Maybe some pollution in the soil in grasstown caused her fur to become different colors.
Also shiny lopunny is not purple like Chaco, she is pink and not all of her body is pink at that.

Seriously though, while the "dying her fur with jellyfish juice/something else" theory is pretty viable since she's said to be fashionable/hip, it's probably a mutation that may not even be particularly unique to her. After all, what about, say, pet rats and rabbits? They are very similar to their wild cousins (which is why I didn't want to use dogs/cats as an example) but come in a wide range of colors. In both instances, rat/rabbit catchers kept unusually colored animals as curios and began breeding them to produce new and varied colors.
I'd feel like this theory would be more valid if we had seen other "colored" mimiga, though.

Slightly off topic but:
1) He only had a teeny tiny little bit.
2) He was rabid for a while but, over time, turned back to normal.
3) He is more resistant to the effects of red flowers than the other mimiga.
