Light! In the Caves! Uhm... Glowing... Jellyfish. No, those are only in Grasstown and only after you speak with Chaco.
I'mma play it and see if I can see any shadows. That might give us a clue to it's point of origin

Cave Story has many unexplained things with no known motivation by Pixel. It could very well be very related to religion.
