Safety and Gestation are my two favourites.

I like Tyrant & Charge for something a little off-beat.
White, Plantation & Balrog's theme are good for similar reasons.

Geothermal and Breakdown I find relaxing, yet sad..

Toroko's Theme I both hate and love, if I wanted to intentionally make myself cry that'd be the one to listen to.
(Assuming his intentions were to make an overly innocent and childish piece to serve as a bittersweet reminder, then he did a great job on that one.)

1. Mischievous Robot. The main reason I like it so much it because of how well it fits the second half of the credits. I mean, it seriously gives me chills EVERY time I watch the credits. I'm not joking.

2. Eyes of Flame. Epicness, my mind associates this song with the battle with Monster X.

3. Cave Story and On To Grasstown tie for third.

4. Run!

5. The Last Battle.

Why would Eyes of Flame be associated with the Monater X fight? Moster X has it's own battle music, Labyrinth Fight.

Labyrinth fight appears in the other area, the one after you talk to Booster.
Eyes of Flame is played during the Monster X fight.

Hell Run and Last Cave are on my list because their fun, upbeat and easy to listen to.
Toroko's theme and BreakDown are there because they're relaxing, soothing and make me calmer after I listen to them.
I really like Jenka's Theme but it's only on my favs list because the tune seems so obvious and yet so fun and well done.

I hope this isn't too much of a bump...

Eyes of Flame is my favorite song. I can't really explain why, I just love the song.
I also enjoy Jenka 2 and Last Cave for their catchy tunes.

What is your favorite theme in Cave Story? Mine has got to be the theme that plays when you face Ballos. P.S. I'm sorry if this is in the wrong section, but this section seems the most likely.

Very close tie for 1st for Moonsong and Running Hell.
By far though, 2nd belongs to White. (King's Theme) I love king, and I personally like the color white. (Along with Purple, but White is good too)
Um, 3rd is where I flounder. I think Final Battle takes the stand here. (Needs to be played more often in Cave Story...)
After this, It's a ton of ties...
4th: Mischievous Robot, On To Grasstown (Not Bushlands) and Mimiga Village all tie here.
5th: Probably Geothermal or Meltdown 2 (Sand Zone). (I personally dislike Sand Zone because of certain events that transpire, but I do like it)

I don't like Sand Zone either. Not a fan of the puppy fetch quest (but it is nice to get to know about Jenka's puppies, since they're adorable and possibly magical), but I dislike Sand Zone most due to what happens in the warehouse. Poor Toroko...

On the topic of songs, My favorite is still White. Next is Wind fortress, then Living waterway.
Then Balcony.
THEN Toroko's theme.
