My favorite's probably the "Running Hell" track, but as this point I don't know the names of that many.

Eyes of Flame (Major Boss)

Mine's 'Eyes of Flame'. Great boss tune.

By the way, I think there's a thread like this already- http://www.cavestory.org/forums/

Oh well. No harm done, right?

White, definitely.
Pulse, also. It seems to fit its location perfectly, and even sounds nicely played against the songs before/after it ( Scorching Back and Moonsong ) .
I also like Balcony for some reason.
After those three, Last Battle, Cave Story.
Then Geothermal, Gravity.
I can't go without mentioning all those. D:

Mine would have to be Scorching Back, also known as the Egg Corridor? theme.

The first time I played through, I just remember how awesome that song sounded while the Egg Corridor was in ruins...

Eyes of Flame: Nice tune, really got into it when I fought 2nd phase Ballos.
Last Battle: Another fine music selection, I especially like the middle/climax
White: Never really figured out what this one was supposed to used for. But I still like it
Running Hell: Dunno why but it really goes well with the setting

So far's I understand, it's the tune that plays if you can unlock King's intro screen by beating Hell in some rediculous time - hence, I often see it referred to as "King's Theme."
Please note that I could fairly easily be wrong on any point in that sentence. xP

I'm sorry, this question is nothing short of IMPOSSIBLE TO ANSWER.

Daisuke "Pixel" Amaya made sure every track had its distinct melody, making every single track deliver perfectly all throughout the game.

Therefore, I quote JacobX891:
"ALL OF THEM! CS FTW!"
