Well, offhand I can think of two ways.

The first is triggered spawns (like the hordes of enemies when you get the spur), with a trigger that's initally set and gets unset when you pass the area.

The second is making a new map but without the enemies, then setting areas up so that once you pass through the map it loads the new one (like egg corridor)
