Balfrog is a magical shell encasing Balrog that obtains its behavior from Balrog and allows him to apply his weight over a larger area, that's it. All of his attacks are Balrog based, when he opens his mouth it is providing an opening for him to preform a variation of the puff bubble attack he used in his second fight, thus allowing you to fire inside the shell at the Balrog inside.

In science it doesn't make sense for Balrog to change from inorganic? to an abnormal organic being of huge size, with invincible skin etc etc...

The stuff looks like puff bubbles coloured red. If they're organic, so are the puff bubbles that Balrog shoots and so is Balrog.

 

The things balfrog coughs up are a red version of what the flying gaudis shoot at you, and they have a clover shape. But the white round things balrog shoots at you looks sort of like balls of light.. actually they closely resemble the things that come out of you when you die in the old Megaman games.

He uses a variation of the white things in his previous fight.

The stuff looks like puff bubbles coloured red. If they're organic, so are the puff bubbles that Balrog shoots and so is Balrog.

Remember the level of technology involved in these weapons, the puff bubbles is an energy/magic based weapon like the fireball, spur, polar star, snake and machine gun are.

The nemesis is some divine weapon cooked up by some goddess of cave story's world, just check the description of the weapon.

The blade is tied to the spirit of king somehow, don't understand how though.

The bubbler is probably chemical based with something extra that can preserve the integrity of the bubbles for longer but can be removed at any point. The bubbles are most likely acidic.

Missiles are most likely compact but would still deal out a fair amount of explosive power.
