Record cave story while it is in 320x240 windowed mode, not fullscreen mode. Record as an uncompressed video then compress it afterwards (compressing on the fly just slows things down). Mess with the sound recording settings to get the best (fastest) results. Make that any settings really, they are there for a reason. It isn't hard. If you are getting crappy results out of good video capture tools then most likely it is your fault, not the fault of the program. Hypercam is that same program that Chaddykins uses, and there is no skipping at all, hell I've recorded with it and had no problems.
