The floating island thing is a common trope in sci-fi and fantasy. It is in no way exclusive to the Sonic franchise.

Secondly... I suspect that the outer wall ghost cat was based on a teru teru bozu combined with a cat.

Come to think of it tho, are there any references to other games in the Cave Story? Other than Metroid and Ikachan, for obvious reasons. Oh, and Phantasy Zone, with Version 0.9.0.9, all for the sake of possibly an inside joke. I'm probably just very blind.
