Basically whenever you've just saved in Cave Story, you copy the Profile.dat next to the EXE and move it somewhere else. Then if you ever wanted to backtrack to that save, you just move it back.
I've been trying to keep a collection of saves, and it's pretty time consuming...
Though I heard the WiiWare version is going to have actual save slots....
