The super missiles do more damage, I believe. I'm not sure if they're better than the blade 2, though. I've never really liked the missiles because I tend to go a bit too trigger-happy when fighting Ballos.
Powering up the missiles to level 3 is a good way to kill him off fast though.

Does anyone know how many it takes to kill off his last form?

I watched a couple speed runs and it only takes 9 lvl 3 missiles to kill his last form. Only 9! With the 54 I've got, I should be able to kill off all three forms.
