If the weapons and items are different you can edit those in a save editor before you use profile compiler.

Did I do it right?

If you have the Epic Games version, then most likely you'll want to put your profile.dat in: C:\Program Files\Epic Games\CaveStoryPlus At least that's where it installed by default for me.
