I can't seem to get rid of it.

I just submitted the game to the AVG research lab, they should be able to verify if it's infected or not!
Not sure how long it will take them to get to analyzing it, but I am expecting good news (I am betting it's a false positive) <img src='http://www.cavestory.org/forums/public/style_emoticons/default/grin2.gif' class='bbc_emoticon' alt=':D' />

As far as I know, it is really infected... Are they able to clean it somehow if it is?

I don't think they will do that, however, if it really is infected (I don't believe it really is... unless you have a reason to believe it is, such as other unrelated files becoming infected?), you will probably have to redo the work you did...
What does the exe contain? Music, sfx, title graphics, the engine... The rest should be uninfected map files, graphics and the lot.
As for hacks... you should have a general idea of what changes you made? Using some kind of comparison tool that opens up the file in hex or something, you should be able to copy over the changes you made without bringing over the virus... I would imagine the virus data should stand out...

(This would be from v0.3 which should be truly uninfected right?, to v0.4)

Also I'd research more on the sailty virus, to see if there is any way to clean files before that. But, like I said... I'm betting it's a false positive... hopefully... lol

Hey! I never recieved a message back, but today I checked with AVG scan again.... and no more virus detection when I scanned Bloody Update! They must have updated your game as safe then~

I finally extracted ran it, scanned and no detection! So, looks like it was a false detection after all <img src='http://www.cavestory.org/forums/public/style_emoticons/default/tongue2.gif' class='bbc_emoticon' alt=':p' /> I thought so!

Now to finally have people play it again...
