This theory isn't that in-depth, so this will be very short.
Quote and the other Mimiga-killing robots were made in the mid-to-late 90s, and some lazy/space conscious programmer decided to use 2-digit years for the robots, and while this caused the deaths of most robots on the Floating Island, Quote and Curly only ended up with amnesia.

Oh please, Windows 98 was made to be Y2K-proof. You'd think that's how Quote and Curly are able to survive. W98 still had issues of its own, however...

Most of the other robots either ran W95 or NT 4.0. Quote and Curly ran Win98, so that's how they survived with only amnesia.

This is assuming Cave Story took place in 2004.

We don't have the technology to send robots to remote locations to do our biddings for us... But we're getting very close... And we don't have robots with emotions yet... But we're getting very close!

...Realistically CS wouldn't take place until 2070, that's assuming we find a floating island with bunny people and other crazy shit on it.

In the visual novel VA-11 HALL-A, there is a type of android called Lilim, and it is said that there are militaristic, battle variants of them. And given similar appearances between Quote and Curly and certain Lilim characters in the game, as well as the fact that the game takes place in 207X, that definitely makes a whole lot more sense. Not sure sure how rabbit people, nerds in lizard cosplay, and even magic could fit in, however...

Cave Story probably took place in a alternative universe where the year 2004 is more advanced.
