Editing sprites

This may sound very newbish, but how do I change the in-game sprites? I can edit them via Paint, but I can't save them over the previous file for some reason. Is there anybody who could help me?

Are you the same person that goes to NGG? I'm guessing yes because I know I talked to you about Cave Story on there...

Oh okay. Do you know how I can edit sprites and put them into the game???
