Confirmed. Just loaded up my mod and opened inventory before any items were obtained. The cursor, does, in fact go off screen. i would imagine this is a bug in vanilla Cave story as well.

The name might be causing problems. Check the name for any characters (letters) you used that you haven't used before in area names. It might be incompatible or something. (Or I could be blindly guessing. That too.)
