Okay. I think that all you needed to do was plug in the controller and play cave story with the default settings since you can play with a controller without having to change any settings, I don't know if this is different, but it shouldn't be.

There is a music page on the tribute site that has the music in the wrong order. Also, the first Unknown track was meant to be "Game Over", the second was "Toroko's Theme" which was already listed. "White" (King's Theme) was not listed. EDIT: Maybe I was wrong and Unknown 2 was White :D
